ChIP was performed following the standard protocol of Millipore (#17-371). For ChIP of KLF4, SOX2, and SNF2L, about 5 million hESCs were used for each ChIP experiment. Sonication was performed on a Bioruptor system, with 30s ON, 30s OFF, 30 cycles, high amplitude. ChIP libraries were prepared using the NEBNext Ultra II DNA library prep kit and index primers sets (NEB, #7645S, #E7335S) followed the standard protocol. Sequencing was performed by Novogene with the Illumina HiSeq 4000 Sequencer. Data with 150 bp paired-end reads were obtained. For BRG1, BRM, and BAF155, about 20 million hESCs were used for each ChIP experiment. Library prep and sequencing was performed on Illumina NextSeq 500 in the Molecular Biology Core Facilities at the Dana-Farber Cancer Institute. Data with 75-bp single-end reads were obtained.
