Chromatin lysates were prepared by sonication and protein-DNA complexes were isolated with ~10 ug of indicated antibodies and 100 μL Dynal protein G matrix. ChIPed DNA fragments were recovered using a PCR purification kit from Qiagen and ~10 ng DNA were submitted to the Epigenomic Core Facility at Weill Cornell Medical Colleage for library construction and high throughput sequencing. Multiplexing libraries were prepared for sequencing using Illumina TruSeq Rapid SR Cluster Kit according to the standard protocol.
