Cerebella were removed and microdissected. For ChIP, lysates were purified from sonicated nuclei and histone-DNA complexes were isolated with the indicated antibodies. For HiC and PLAC-Seq, lysates of nuclei digested with MboI and re-ligated with biotin fill-in were sonicated and subjected to ChIP (PLAC) and biotin-IP. RNA was fractionated and harvested with Trizol. For DHS, nuclei were digested with DNase I and DNA fragments smaller than 500bp were purified. ChIP-Seq, HiC, and PLAC-Seq libraries were prepared with the NEBNext Ultra™ II DNA Library Prep Kit. RNA libraries were prepared with the NEBNext Ultra™ Directional RNA Library Prep Kit. DHS libraries were prepared with the Illumina DNA Sample Prep Kit.
