DNA was either harvested from mouse tissues, or from cultured MEFs. Flash-frozen mouse tissues and cell pellets were lysed in 300-600µl DNA lysis buffer (10 mM Tris-HCl pD 8.0, 10mM EDTA, 10mM NaCl and 0.5% wt/vol SDS) supplemented with 50 ng/µl Dnase-free Rnase (Roche) and 1 ng/µl proteinase K (NEB) at 55°C overnight. After phenol:chloroform extraction and ethanol precipitation, DNA was resuspended in elution buffer (10 mM Tris-HCl pH 8.0, 1mM EDTA) For RRBS: 100 ng genomic DNA was used to make libraries as previously described (Boyle et al., 2012).
