HEK293 cells were cross-linked using formaldehyde, washed with cold PBS twice, and scraped in a small amount of PBS. The cells were collected and lysed using ChIP cell and nuclei lysis buffers (refer to the manuscript associated with the submission). The chromatins were sheared in nuclei lysis buffer by sonication. S2 Pol II antibody was used for immunoprecipitation of the chromatin associated with the target protein. Illumina libraries were prepared using a Beckan-Coulter SPRIworks system and sequenced on an Illumina HiSeq2000 using a 40nt single end read.
