ChIPseq experiments were carried out following a standard protocol in the lab (Morey et al, Cell Stem Cell 2013). These ChIPseq experiments include spike-in control: an equal amount of D. melanogaster S2 cell chromatin was added to each ChIP reaction (2.5% of the ESCs chromatin for histone modification ChIPs, and 0,08% for the rest of the ChIPs), together with 1 µg of an antibody against Drosophila-specific histone variant, H2Av, (Active Motif, Catalog No. 61686). Libraries were prepared according to Illumina instructions.
