RNA was extracted and DNase treated using the Quick-RNA Miniprep Kit by Zymo Research. For ChIP-seq samples, cells were crosslinked with 1% formaldehyde for 10 minutes and then quenched with glycine. Nuclei were extracted in nuclei extraction buffer (10 mM HEPES pH7.4, 1.5 mM MgCl2, 10 mM KCl, and 0.2% NP-40) and lysed using a 27(1/2) gauge needle. DNA in nuclei lysate was fragmented to ~200 bp using sonication. Sonicated lysated was incubated with protein G beads conjugated with antibody. Beads were washed and DNA was eluted. NEBNext® Ultra™ II Directional RNA Library Prep Kit for Illumina was used to prepare RNA-seq libraries. NEBNext® Ultra™ II DNA Library Prep Kit for Illumina was used to prepare ChIP-seq libraries.
