Chromatin Immunoprecipitation was perform as described previously (PMID: 24842994) from 50 million Raji cells by using 10µg anti-PolII antibody (sc-899, Santa Cruz Biotech). After immuoprecipitation, chromatin was reverse-crosslinked and DNA was purified by ethanol precipitation using linear acrylamide as carrier. Sequencing libraries were prepared by using TruSeq ChIP Sample Preparation Kit (Illumina) according to manufacturer’s instructions with slight modification of the protocol, whereby the size-selection step to select a tight band of library fragments on agarose gel was omitted to keep all sizes of library fragments. These libraries were the sequenced using Illumina HiSeq sequencing machine to generate paired-end sequencing reads.
