Lysates were clarified from Mnase digested chromatin and transcriptioin factor-DNA complexes were isolated with antibody. Libraries were prepared according to NEBNext Ultra II DNA Library Prep Kit for Illumina (NEB #E7645). Briefly, DNA was end-repaired. After adapter ligation DNA was PCR amplified with Illumina primers for 8-10 cycles and library fragments of ~250 bp were purified using SPRI beads. The purified DNA was captured on an Illumina flow cell for cluster generation. Libraries were sequenced on the Illumina HiSeq 4000 following the manufacturer's protocols.
