In brief, progenitor cells were collected from plates and fixed and frozen. Thawed cells were then subjected to a nuclear extraction protocol involving shearing of chromatin. They rotated O/N with primary antibody (input saved prior) then antibody-TF complexes were captured via protein G Dynabeads. After washes, sample was eluted and then treated with proteinase and RNAse, leaving DNA to be further processed for ChIP-seq. In brief, samples were prepared for library sequencing using the NEBNExt Ultra II DNA Library Kit for Illumina, and following manufacturer instructions. Sample integrity was confirmed via Bioanalyzer (Agilent) and then samples were run on an Illumina NextSeq 500 or an Illumina HiSeq 4000.
