Two male (age 2-3 months) wild type C57/BL mouse lungs were collected at ZT5 and frozen in -80C. Nuclei were first extracted according to method published before (Bergmann et al., 2011). Material was crosslinked with standard 1% PFA for 10 mins. Bergmann O, et al. Identification of cardiomyocyte nuclei and assessment of ploidy for the analysis of cell turnover. Exp Cell Res. 2011, 317:188-94. doi: 10.1016/j.yexcr.2010.08.017. PubMed PMID: 20828558. After incubation with Dynabeads Protein G (10003D, ThermoFisher Scientific, Paisley, UK), DNA was purified with MinElute PCR Purification Kit (28004, Qigen, Valencia, California, the United States). The chromatin was sheared into 200-500bp sizes by probe sonification (53052, Active Motif, La Hulpe, Belgium). Fragmented chromatin was incubated with 2ug BMAL1 antibody (D2L7G, Rabbit mAb #14020, Cell Signalling Technology, Boston, MA, the United States) overnight.
