For ChIPseq, lysates were clarified from sonicated cells and histone-DNA complexes were isolated with antibody. For RNAseq, extraction kit for total RNA was used according to the manufacturer's instructions (Qiagen). ChIP libraries were prepared using TruSeq ChIP library preparation kit (Illumina) according to the manufacturer's recommendations followed by sequencing on Illumina HiSeq 2000 giving 43bp reads, 7-20x106 reads per ChIP experiment. For RNAseq, TruSeq RNA Library Preparation Kit (Illumina) was used.
