RNA-Seq_colonepithelium: RNA was extracted using the RNeasy Plus Mini Kit (Qiagen), following the manufacturer’s instructions. Extracted RNA was quantified with Nanodrop and the quality assessed on a Bioanalyzer (Agilent). RNA-Seq_colonepithelium: Library preparation was performed from 500 ng of RNA using the NEB Next® Ultra™ Directional RNA Library Prep Kit for Illumina® and the NEBNext® Poly(A) mRNA magnetic isolation module. Illumina Tru-Seq adaptors were used and library amplification was performed with the KAPA PCR Amplification kit (KAPA, Cat. KK2501) using 14 cycles. RNA-Seq_HCT116: RNA was extracted using the RNeasy Plus Mini Kit (Qiagen), following the manufacturer’s instructions. ChIP-Seq_HCT116: Cells where trypsinized and fixed in 1 % formaldehyde for 10 minutes. After quenching with 0.125 M glycine cells were washed with PBS and processed for ChIP ChIP-Seq_HCT116: Library preparation was performed from 0.8 ng of purified DNA using the NEBNext® Ultra™ II DNA Library Prep Kit for Illumina® with the following modifications: Illumina Tru-Seq adaptors were used and library amplification was performed with the KAPA PCR Amplification kit (KAPA, Cat. KK2501) using 15 cycles. ChIP-Seq_colonepithelium: Cells where trypsinized and fixed in 1 % formaldehyde for 10 minutes. After quenching with 0.125 M glycine cells were washed with PBS and processed for ChIP ChIP-Seq_colonepithelium: Library preparation was performed from 5 ng of purified DNA using the NEBNext® Ultra™ II DNA Library Prep Kit for Illumina® with the following modifications: Illumina Tru-Seq adaptors were used and library amplification was performed with the KAPA PCR Amplification kit (KAPA, Cat. KK2501) using 11 cycles.
